This is a collection of data structures and algorithms useful for building bioinformatics-related tools and utilities. Current list of features includes: a Sequence data type supporting protein and nucleotide sequences and conversion between them. As of version 0.4, different kinds of sequence have different types. Support for quality data, reading and writing Fasta formatted files, reading TwoBit and phd formats, and Roche/454 SFF files. Rudimentary (i.e. unoptimized) support for doing alignments - including dynamic adjustment of scores based on sequence quality. Also Blast output parsing. Integrated Solution Algorithm for Arbitrary Configuration
ISAAC (Integrated Solution Algorithm for Arbitrary Configurations) is a compressible Euler/Navier-Stokes computational fluid dynamics code. ISAAC includes the capability of calculating the Euler equations for inviscid flow or the Navier-Stokes equations for viscous flows. ISAAC uses a domain decomposition structure to accomodate complex physical configurations. ISAAC can calculate either steady-state or time dependent flow. ISAAC was designed to test turbulence models. Various two equation turbulence models, explicit algebraic Reynolds stress models, and full differential Reynolds stress models are implemented in ISAAC. Several test cases are documented in the User's Guide.

HDF5 is a completely new Hierarchical Data Format product consisting of a data format specification and a supporting library implementation. HDF5 is designed to address some of the limitations of the older HDF product and to address current and anticipated requirements of modern systems and applications. HDF5 includes the following improvements: - A new file format designed to address some of the deficiencies of HDF4.x, particularly the need to store larger files and more objects per file. - A simpler, more comprehensive data model that includes only two basic structures: a multidimensional array of record structures, and a grouping structure. - A simpler, better-engineered library and API, with improved support for parallel I/O, threads, and other requirements imposed by modern systems and applications.

Parse and Decode METAR, TAF, SYNOP, BUOY and AMDAR and Write as XML
metaf2xml can download, parse and decode aviation routine weather reports (METAR, SPECI, SAO), aerodrome forecasts (TAF), synoptic observations (SYNOP), observations from buoys (BUOY) and meteorological reports from aircrafts (AMDAR). Data can also be taken from decoded BUFR messages. The extracted data can be written as XML or passed to a user-defined function (all done in Perl). It also provides XSLT style sheets to convert the XML to plain language (text, HTML), or XML with different schemas. A web-based (CGI) user interface can be used to download and display up-to-date weather data from NOAA, Ogimet, and other sources.

Code_Saturne Kernel
Code Saturne is a system designed to solve the Navier-Stokes equations in the cases of 2D, 2D axisymmetric or 3D flows. Its main module is designed for the simulation of flows which may be steady or unsteady, laminar or turbulent, incompressible or potentially dilatable, isothermal or not. Scalars and turbulent fluctuations of scalars can be taken into account. The code includes specific modules, referred to as "specific physics", for the treatment of lagrangian particle tracking, semi-transparent radiative transfer, gas combustion, pulverised coal combustion, electricity effects (Joule effect and electric arcs) and compressible flows. The code also includes an engineering module, Matisse, for the simulation of nuclear waste surface storage. Code_Saturne relies on a finite volume discretisation and allows the use of various mesh types which may be hybrid (containing several kinds of elements) and may have structural non-conformities (hanging nodes). NCS means "Noyau Code Saturne", i.e. "Code Saturne Kernel". This is the numerical solver.
